The parcel arrived to the customer past the returns window, how can my customers initiate returns?

Unfortunately, Shopify does not allow any edits to the date an order is fulfilled. A workaround for this is to reduce your Return Window to 0 to disable the feature temporarily, and either ask the customer to immediately initiate a return order (or you may complete the order yourself with the customer details if you know what the customer wants to return / exchange the items for):
